The only problem I’ve had was with multpile displays. I’m recording an area on one display and if I click on a window on the other display, the recording switches to the second display. However there’s no indication this has happened as the red border of the recording area is still on the first display. It only becomes apparent when the video is played back.

Edit: Further investigation reveals that the problem is actually with multiple spaces rather than displays. I had my Mission Control settings set to “displays have separate spaces” so when I changed focus to the second display it was actually changing the focus to a different space, which is what messes up the recording.
